In Dune most evidence points to the use of atomics as power sources. Lasguns (see laser weapons in Dune) and shields come together to create an atomic reaction. The Great Houses all have what is called "the family atomics" which are used mainly for construction purposes. Nothing is said about what the Spacing Guild uses to power their ships, though I think that it would be atomics if only to be consistent.
